"This book is about protein structural bioinformatics and how it can help understand and predict protein function. It covers structure-based methods that can assign and explain protein function based on overall folds, characteristics of protein surfaces, occurrence of small 3D motifs, protein-protein interactions and on dynamic properties. Such methods help extract maximum value from new experimental structures, but can often be applied to protein models. The book also, therefore, provides comprehensive coverage of methods for predicting or inferring protein structure, covering all structural classes from globular proteins and their membrane-resident counterparts to amyloid structures and intrinsically disordered proteins. The book is split into two broad sections, the first covering methods to generate or infer protein structure, the second dealing with structure-based function annotation. Each chapter is written by world experts in the field. The first section covers methods ranging from traditional homology modelling and fold recognition to fragment-based ab initio methods, and includes a chapter, new for the second edition, on structure prediction using evolutionary covariance. Membrane proteins and intrinsically disordered proteins are each assigned chapters, while two new chapters deal with amyloid structures and means to predict modes of protein-protein interaction. The second section includes chapters covering functional diversity within protein folds and means to assign function based on surface properties and recurring motifs. Further chapters cover the key roles of protein dynamics in protein function and use of automated servers for function inference. The book concludes with two chapters covering case studies of structure prediction, based respectively on crystal structures and protein models, providing numerous examples of real-world usage of the methods mentioned previously. This book is targeted at postgraduate students and academic researchers. It is most obviously of interest to protein bioinformaticians and structural biologists, but should also serve as a guide to biologists more broadly by highlighting the insights that structural bioinformatics can provide into proteins of their interest."

"Most of male infertility are caused by defect in sperm motility (asthenozoospermia). The molecular mechanism of low sperm motility in asthenozoospermic patients has not been fully understood. Sperm motility is strongly related to the axoneme structure which is composed of microtubules and supported by outer dense fiber (ODF) and fibrous sheath (FS) protein. The objective of this study was to characterize the ODF (ODF1 and ODF2) expression in asthenozoospermic infertile male and control normozoospermic fertile male. Asthenozoospermic samples (n=18) were collected from infertile patients at andrology lab, Cipto Mangunkusumo Hospital Jakarta and control were taken from normozoospermic fertile donor (n=18). After motility analyses by computer assisted sperm analysis (CASA), semen were divided into two parts, for Western blot and for immunocytochemistry analysis. Antibody against ODF1 and ODF2 protein were used in both analyses. Analysis of ODF1 protein expression showed bands with molecular weight of -30 kDa and ODF2 -85 kDa. The mean band intensity of ODF1 and ODF2 protein were lower in the asthenozoospermic group (AG) compared to normozoospermic group (NG). Moreover, both ODF proteins were less intense and less localized in the AG than NG. Sperm motility was lower in AG, compared to control NG, i.e.average path velocity (VAP) = 32.07 +-7.03 vs 37.58 +-8.73=0.455; straight line velocity (VCL) = 45.68+-7.91 vs 55.55 +-16.40 p=0.099. There is down-regulation of ODF1 and ODF2 protein expression and less-compact localization in AG sperm compared to the NG. These changes might have caused disturbances in the sperm motility as observed in this study."

"Menentukan rerata kadar Protein C-Reaktif sensitivitas tinggi (hs-CRP) pada penyakit jantung koroner, hubungan antara kadar hs-CRP dengan luas lesi koroner dan fungsi sistolik jantung. Telah dilakukan penelitian observasional dengan disain potong lintang terhadap 106 pasien penyakit jantung koroner yang meliputi 90 angina pektoris stabil, 11 angina pektoris tidak stabil dan 5 infark miokard akut. Dilakukan pemeriksaan kadar kuantitatif hs-CRP, angiografi koroner untuk menentukan luas lesi koroner dan ejection fraction. Rerata kadar hs-CRP pada luas lesi koroner SVD 5,5 ± 7,6 mg/L, DVD 6,6 ± 21,7 mg/L dan TVD 5,5 ± 8,0 mg/L dengan p=0,056. Tidak didapatkan hubungan bermakna antara kadar hs-CRP dengan luas lesi koroner. Fungsi sistolik jantung mempunyai korelasi negatif dengan kadar hs-CRP (p=0,015, r = -0,235). Penelitian ini menunjukkan bahwa kadar hs-CRP tidak dapat menggambarkan luas lesi koroner, kadar hs-CRP mempunyai korelasi negatif dengan fungsi sistolik jantung. (Med J Indones 2003; 12: 201-6)

To determine the mean value of high sensitivity C-Reactive Protein (hs-CRP), association between plasma level of hs-CRP with extent of disease and systolic function. A cross sectional study had been conducted to 106 coronary artery disease patients (90 stable angina pectoris, 11 unstable angina pectoris and 5 acute myocardial infarction). Plasma quantitative level of hs-CRP with cor angiography to determine extent of disease and ejection fraction were measured. The mean of hs-CRP levels in patients with SVD were 5,5 ± 7,6 mg/L, DVD were 6,6 ± 21,7 mg/L and TVD were 5,5 ± 8,0 mg/L and p=0,056, respectively. There were no significant association between hs- CRP levels with extent of disease. Systolic function had negative correlation with levels of hs-CRP (p=0,015, r=-0,235). This study showed that plasma level of hs-CRP cannot reflect the extent of disease, and it had negative correlation with systolic function. (Med J Indones 2003; 12: 201-6)"
